Comparison of ethylene carbonate and formamide as components of the hybridization mixture in FISH. The protocols for in situ hybridization ISH techniques can vary considerably; however, they usually include denaturation and hybridization steps.

Denaturation of DNA double helix takes place by the following denaturating agents:. This denaturation is very abrupt and is accelerated by chemical reagents like urea and formamide. The chemicals enhance the aqueous solubility of the purine and pyrimidine groups. This separation of double helix is called melting as it occurs abruptly at a certain characteristic temperature called denaturation temperature or melting temperature T m. The abruptness of the transition indicates that the DNA double helix is highly cooperative structure, held together by many reinforcing bonds. T m is analogous to the melting point of crystal. The T m value depends on the nature of the DNA.

When a DNA solution is heated enough, the double-stranded DNA unwinds and the hydrogen bonds that hold the two strands together weaken and finally break. The temperature at which the DNA strands are half denatured, meaning half double-stranded, half single-stranded, is called the melting temperature Tm. The amount of strand separation, or melting, is measured by the absorbance of the DNA solution at nm. Nucleic acids absorb light at this wavelength because of the electronic structure in their bases, but when two strands of DNA come together, the close proximity of the bases in the two strands quenches some of this absorbance. This is called Hyperchromicity.

Denaturation (biochemistry)

As with many laboratory techniques, there are a variety of ways to denature DNA -- and each of them tend to be better for specific applications. Each of these methods will break the bonds between strands, but may do so with a greater degree of accuracy or lessened disruption. DNA can be denatured through heat in a process that is very similar to melting. Heat is applied until the DNA has unwound itself and separated into two single strands. Once the strands have been separated, the DNA will then be cooled back down to a stable temperature.

At slightly acidic or even neutral pH, oligodeoxynucleotides that include a stretch of cytidines have been shown to form a tetrameric structure in which two parallel-stranded duplexes have their hemiprotonated C. Cytosine-rich pyrimidine oligodeoxynucleotides can form an intramolecular i-motif. We have studied the ability of several DNA analogs to fold into this structure. Evidence for folding was provided by thermal denaturation. We have shown that phosphorothioate and phosphodiester oligodeoxynucleotides, but not methylphosphonate or PNA oligomers, may form the i-motif. Four different PS oligodeoxynucleotides were compared with their PO counterparts. For long oligodeoxynucleotides, a small change of pH leads to a completely different melting profile: the curves are reversible at pH 6.

ABSTRACT The kinetics of renaturation of heat-denatured DNA from E. coli and pneumococcus have been examined by ultraviolet absorption measurements.

Characterization of denaturation and renaturation of DNA for DNA hybridization

Note 1 : Modified from the definition given in ref. Note 2 : Denaturation can occur when proteins and nucleic acids are subjected to elevated temperature or to extremes of pH, or to nonphysiological concentrations of salt, organic solvents, urea, or other chemical agents. Denaturation is a process in which proteins or nucleic acids lose the quaternary structure , tertiary structure , and secondary structure which is present in their native state , by application of some external stress or compound such as a strong acid or base , a concentrated inorganic salt, an organic solvent e. Protein denaturation is also a consequence of cell death. Denatured proteins lose their 3D structure and therefore cannot function.
